With the help of FIFA Information Services department (these guys are very helpful and informative :) ), I managed to solve the England and Greece differences. There where two matches that caused these problems:
Trinidad and Tobago - England 0 - 3
Armenia - Greece 0 - 0
According to the Calculation of Points document found on FIFA.com: "The ranking position is taken from the opposition's ranking in the most recently published FIFA World Ranking."
These matches were both played on June 1st, 2008 before the June rankings were published (June 4th), but they were not included in the calculations for the June rankings. It seems the calculation has been done using the June ranking where both teams (Armenia and Trinidad & Tobago) are placed higher than May 2008.
I assumed this phrase
"The ranking position is taken from the opposition's ranking in the most recently published FIFA World Ranking."
means
"The ranking position is taken from the opposition's ranking in the most recently published FIFA World Ranking before the match is played."
but it actually means
"The ranking position is taken from the opposition's ranking in the most recently published FIFA World Ranking before the match is included in the ranking calculation."
I still have 4 countries with a difference higher than 10 points: Cuba (38), Guyana (17), Uzbekistan and Korea DPR (both with 11). I hope to find a solution for them too.
